I saw that and wondered the same thing. My guess is that he was overshadowed. For those who pay attention to the film industry, it was noted when he passed; but I've talked with many who don't know who he was or what he'd acted in. Honestly, reading the obits on Cinematical is about the only way I find out.

Typically, they honor those individuals that have passed away the year prior. For instance, those people who died within 2007 are remembered at the 2008 ceremony. They'll get to Mr. Renfro next year.

Juno for best screenplay? I liked Juno, but I'm sorry, it was too bombastic and hackneyed to win over a heartfelt, fresh story like Ratatouille or the complexity of Michael Clayton (sadly, I haven't seen the other two nominees here).
As for the rest... I absolutely adored There Will Be Blood, and was disappointed to see No Country own it nearly across the board. No Country was great, but Blood is beautiful and nuanced and holds up far better to repeated viewings.
